Before the shop starts
Ask whether the parts are new, rebuilt or used. Ask for a written estimate before any work starts. Ask how the shop will contact you if it finds something unexpected.
Between shop visits
Have the battery tested before winter if it is more than a few years old. Wash the underside of the car in winter to clear road salt. Clear snow off the whole car, roof included, before you drive.
